The match began at a frantic pace, with Ayoze Perez twice going close for the hosts following defensive lapses from the visitors.
However, Hansi Flick's side broke the deadlock in the 12th minute when Raphinha won and converted a penalty after being fouled by Santi Comesaña.
The game swung further in the Catalans' favour just before half-time when Renato Veiga was shown a straight red card for a reckless challenge on Lamine Yamal.
Despite their numerical advantage, Barcelona survived several scares, including a Tajon Buchanan volley and a disallowed Jules Kounde own goal.
Lamine Yamal eventually settled the contest in the 63rd minute, finishing after a chaotic scramble in the box.
Villarreal’s frustration grew as two penalty appeals were dismissed, while Barcelona goalkeeper Joan Garcia produced a series of world-class saves to preserve a clean sheet and extend their winning run to eight matches.
