Ayden Heaven sealed the victory with a third goal in stoppage time.
This win followed a 1-0 loss to ASEAN All-Stars in Kuala Lumpur on Wednesday, where Ruben Amorim's side was booed off the pitch.
The match against Hong Kong was overshadowed by uncertainty surrounding the futures of Bruno Fernandes and Alejandro Garnacho, amid speculation they might leave the club this summer.
Fernandes is reportedly considering the offer from Saudi side, Al Hilal, and his exit will leave a big hole for Amorim to fill.
The club are close to completing a move for Matheus Cunha from Wolves, but more faces will need to come in to offset such a huge loss.
